"Flag rules" in rF2 means any penalty rules, it doesn't literally have to be a flag. As you may know many tracks today don't even use flags anymore, they have a digital lights system. Also it makes sense to have the option to turn cut penalties off, sometimes you want to test tracks and not have any penalties on.

No, you don't get a black flag, you get warnings and then stop and go penalties. You only get a black flag if you ignore the penalty and never do the stop and go.
Because I would rather not mess about on my live server, just to answer a question. Often some things do not work the same way in single user as they do in multi user, so trying it on my own PC may not have given the same results ?
Well, then I guess thayyou should have specified that you wanted the answer for multiplayer. People might answer about offline mode if you don't specify. Now it makes more sense the question. In any case reloading a track in a server with no flags, going to track and cutting the first available corner and reloading the track with normal settings shouldn't take more than five minutes. It is contradictory to me that you dont rely on something you heard and ask others about it when you can check by yourself. According to my experience cut track is independent from flags. A black flag is a DQ. You only get this for ignoring penalties or driving backwards. The penalties you get for cutting track are either drive through or stop and go. Try setting "Full w/out DQ". You'll still get penalty notifications if you speed in the pits etc, but you won't have to serve them, and therefore will not get DQed at any point, and if you do cut it won't count your lap. The only thing that might be confusing is the penalty will stay and it will warn you to serve it, but you don't actually have to.
In rFactor, a black flag is a penality. I guess the black flag signification depend on the racing series. But again, in Rfactor a black flag IS a penality. No AceLain, a black flag is a DQ, as johnW63 told you some messages above. You don't get a black flag for speeding in pit, you will have a drive through or a stop & go. Then you will have some laps to serve the penalty, and if you don't do that you will receive a black flag (disqualification). Also black flag if you run the track backwards.
