    Steam does it's own file compare of two rfcmps, simple as that, it does this at the Steam level before rF2 or the Launcher even get it. Once the new version is in your Workshop folder, next time you open rF2 the Launcher just says, hey a new version - uninstall the old and install the new.

    Does the launcher just uninstall Christopher? Or does it uninstall and delete.

    Well in this case the Launcher wouldn't need to 'delete' anything, just un-install. This is because Steam has already erased the older version of the rfcmp and replaced it with the new one. So once the Launcher un-installs 'v100' it will disappear from the list of rfcmps.
